Both NES and SNES versions of Mario is Misssing have the same plot, but are completely different. Same goes for both the NES and SNES version of Mario's Time Machine, except in the NES one, Bowser kidnaps Yoshi. Plus, the SNES Mario's Time Machine has great Bowser sprites.
