I beleive Tolkien himself said that they are not homosexual, that is supposed to show the bond of brotherhood that can form during hardship, modeled after experiances in WWI. And really if either of the two were gay it would be Frodo, not just becasue of the Sam marrying a woman thing but also frodo acts much more "wussy" and he doe s not do much fighting at all throughout the whole trilogy. If we are looking for stuff to feed gay rumors those are much better then sam attempting to protect his master.
